Description
In Layer properties -> Style dialog box, transparency can be set two different places.
(The upper lacks a manual input box and increase/decrease buttons, and additionally, when rendered, a line crossing another line will be half as transparent at the point of intersection than outside. Visible when using wide line symbols.)

These two options actually do very different things - one controls the entire layer's transparency (ie, all the features are drawn on top of each other THEN the transparency applied to the entire layer), the other controls the transparency of each feature within the layer (ie, each feature is drawn on top of each other in a semi-transparent way).
