It really looks like the dialog is hidden, but I can't find it .
I tried to start qgis from a different user and same issue. So I installed lxde desktop and had the same problem.
Is anything I can do to help solving this issue?

Also tried a fresh system install on a VM and had the same problem.
One thing I forgot to tell is that it happens most of the times but not always.

Seems that the rule based symbol dialog is not hidden. I tried to locate it with wmctrl and is nowhere to be found...
On first example I used categorized style and all window dialogs showed. On second example did the same with rule based style and symbol dialog is missing.

using wmctrl to show all windows when editing categorized style:

wmctrl -l

After reinstall of the whole system it worked fine for a while but now the problem is back again.

Tried also to delete the .qgis2 folder but didn't help.

Problem is existing on QGIS 2.18.7/ Xubuntu 16.04.2 LTS. More info and somehow old gdb output here: #15493

In any questions, I will try to help with reproducing error, and generating gdb backtrace.

This problem also occurs on a fedora24 system running qgis 2.18.(compiled from source branch release-2_18).

Log statements reveal that qgis freezes when openPanel is called in the QgsRuleBasedRendererV2Widget::editRule function

The freeze is "fixed" (it's possible to create an edit rule-based styles) by replacing QgsRuleBasedRendererV2Widget::editRule from release-2_18, with the functions as it was in release-2_8:

Obviously, this is not a solution to the problem, but may be a useful clue.

Just came here to mention that I've met this issue in 2.18.10 stable and current nightly build on Ubuntu Xenial.

Used to see this years ago.
Then didn't see it for a while
Now it's back
2.18.15

Affects 2.18.17

Although removing the preferences files fixes it, the problem recurred after upgrading from 2.18.17 to 2.18.18

Had this affect me on Ubuntu 16.04 with Xubuntu, QGIS 2.18.16. I deleted ~/.config/qgis as suggested by Patrick Dunford but my folder was called "QGIS". It also resolved the issue (at the cost of all my toolbar layouts, database connections, etc.)

Good morning.
That works for the first rule to edit. I clicked ok and QGIZ froze on second rule :-(
