Cannot turn off 'On the fly' CRS Transformation

Description

I have some shapefiles I was using an external tool on. I had a look in QGIS to make sure they were all in the same CRS. It showed my files all overlapping correctly. I then ran the other tool, and the result did not show up in the same space as it had shown in QGIS.

What had happenned was that the PRJ of the resultant file was assigned from one of the two source files, but the coordinates were numerically wrong, so the resultant file was about 300km away from the original location.

I checked in QGIS and the source files were all lined up correctly. I turned off the 'On the fly' checkbox in project properties, and they were still lined up. I went back to project properties and it was checked again.

When I rename the projection files (shp files...) and re-import the file, taking the default projection, it all looks as I would expect - the source files are disjunct. When I put the prj files back and re-import, they are conjoint. Then I try to turn off 'On the fly' CRS Transformation, they are still conjoint. Back in project properties, the 'On the fly' box is still checked.

Please you should check if "Automatically enable on the fly ..." is enabled on Settings|Options|CRS
